3.1.2.2 - How do I flash an IDE drive that is not on the motherboard primary or secondary controller?

Well, most windows tool might probably be able to pick up your drive whatever controller it is affected to, and do the flashing properly. The problem would rather be with the DOS tools.

It is possible (haven't verified that) that the Pioneer DOS flashing tool support more than 4 IDE channels, and that using an option like /4 or /5 might allow you to access the ternary IDE master and ternary IDE slave respectively.

However, it is unlikely that such an option would have been tested thoroughly if present, so, compared to the odds of possibily damaging of your drive, how painful can it be to put your drive as secondary master, flash it, and then restore it to it's original position. After all, you usually don't flash your drive that often...

3.1.2.3 - My IDE drive is set as primary master and I can't seem to flash using the DOS tool!

This is a known problem. Just set your drive as secondary master and it should work better.
